docs(sandbox-providers): state the sandbox security boundary (#12286)

**Issue type**

Outdated (no longer matches behavior).

**Where is the issue?**

`packages/plugins/sandbox-providers/SANDBOX-REQUIREMENTS.md` and
`packages/plugins/sandbox-providers/daytona/README.md`.

**What's wrong?**

The Daytona provider no longer uses the documented command wrapper,
package installation commands, or sudoers rule. The requirements
document also lacked a clear statement of the sandbox security boundary.

**Suggested fix**

State that the sandbox provides the boundary. Name outbound workspace
synchronization and the application programming interface bridge as the
paths that cross the boundary. State that a provider must not map a host
path into a sandbox synchronization path.

## What Changed

- Replace stale wrapper requirements with the actual sandbox security
boundary.
- State the controls that apply to outbound workspace synchronization
and the application programming interface bridge.
- State that this repository does not enforce the provider path-mapping
duty today.
- Remove obsolete Daytona package-install commands and the sudoers rule.

- Confirm the difference contains the two documentation files and the
test file changed by the follow-up fix.

fix(daytona): replace bwrap user-namespace with su privilege drop (#10805)
## Thinking Path

**What happened?**

Running a Codex agent in a Daytona sandbox failed immediately. The agent
could not create directories inside the workspace:

Root cause: bwrap used `--unshare-user --uid 1001 --gid 1001` (via
sudo/root). This writes uid_map `1001 0 1` — inside-uid 1001 maps to
outside-uid 0. Files owned by outside-uid 1001 (the workspace) appear as
overflow uid 65534 (nobody) from inside the namespace. `--bind-try`
suppresses ENOENT but not EACCES, so the bind exits 0 and the wrapper
proceeds — but every write inside then fails with Permission denied.

The bwrap capability probe (`sudo -n bwrap --unshare-user --uid 0 --gid
0 --ro-bind / / -- true`) did not test the workspace bind or the su
invocation, so it incorrectly reported bwrap as available.

**Expected behavior**

The agent should start and run normally inside the Daytona sandbox.
Directory creation and file writes in the workspace should succeed.

**Steps to reproduce**

1. Configure Paperclip with a Daytona sandbox provider
2. Start a Codex agent task targeting a Daytona sandbox
3. Observe the `adapter_failed` error: `mkdir ... failed with exit code
1: bwrap: Can't find source path /home/daytona/paperclip-workspace:
Permission denied`

## What Changed

- Replaced `--unshare-user --uid <uid> --gid <gid>` with `su -s /bin/sh
<username>` in `buildBwrapCommand`. bwrap runs as real root (for
bind-mount capability), then `su` drops into the sandbox user. Inside
uid=1001 maps to outside uid=1001, so workspace files are writable.
- Removed `detectSandboxUidGid` (ran `id -u` + `id -g`). Added
`detectSandboxUsername` (runs `id -un`) — the username is what `su`
needs.
- Updated `detectBwrapAvailable` probe to test the actual invocation:
`sudo -n bwrap --ro-bind / / [--bind-try <workspace> <workspace>] -- su
-s /bin/sh '<user>' -c true`. This catches both the su failure mode and
the EACCES-on-workspace-bind case.
- Updated `detectBwrapCapability` to run sequentially (username first,
then probe with that username and remoteCwd).
- Replaced `sandboxUid`/`sandboxGid` in lease metadata with
`sandboxUsername`.
- All three `detectBwrapCapability` call sites now pass `remoteCwd`.
- Updated `BwrapExecPlan` type and `resolveBwrapExecPlan` to use
`username: string` instead of `identity: { uid, gid }`.
- Updated tests TDD-style: rewrote tests to describe the new behavior
first, then implemented to pass them.

## Verification

**SSH verification** (run against a live Daytona sandbox before writing
the fix):

## Risks

- `su` must be available in the Daytona sandbox image. It is a standard
POSIX tool present in every image tested. If absent,
`detectBwrapAvailable` returns false and execution falls back to the
unwrapped path (same behavior as before).
- The advisory bwrap wrapper was never a security boundary — it is
best-effort. The behavioral change (root → sandbox user inside the
container) is strictly better: files created by the agent now have the
correct ownership.
- `sandboxUid` and `sandboxGid` are removed from lease metadata. Any
external code reading those fields will get `undefined`. They were only
used internally by `resolveBwrapExecPlan`, which now reads
`sandboxUsername`.

## Model Used

Claude Sonnet 4.6 (`claude-sonnet-4-6`) via Claude Code CLI — tool use
enabled, extended context. The model diagnosed the bug via SSH
inspection, designed the fix, and implemented it TDD-style (tests first,
then implementation).

docs(daytona): document operator enablement for the advisory bwrap wrapper (#10560)

Problem:
The Daytona execute seam can run commands without the advisory bwrap
wrapper when the lease does not yet provide the wrapper data.

Proposed solution:
Activate the advisory bwrap wrapper when the lease reports bwrap support
and a known uid or gid. Keep plain execution when wrap is not safe.

Alternatives:
- Always wrap every command. This can break current behavior and can
create root-owned files when the uid or gid is missing.
- Reject execution when bwrap is missing. This can fail a lease for a
best-effort wrapper and would change the current runtime contract.

Roadmap alignment:
This work fits the Cloud / Sandbox agents roadmap area.

## What Changed

- `executeOneShot` now accepts a bwrap execution plan.
- `onEnvironmentExecute` now reads the lease bwrap flags and the
writable sync paths.
- A helper resolves when the seam should wrap the command.
- The writable set now includes the workspace path and the collected
read-write sync destinations.
- The wrapper re-binds stdin after the fresh `/tmp` mount.
- The README explains the advisory wrapper behavior and the writable set
model.

## Risks

probes for bubblewrap and sandbox uid or gid data.

- Stored `bwrapAvailable`, `sandboxUid`, and `sandboxGid` on the lease
metadata in the acquire, resume, and probe hooks.
- Added a README section that describes the advisory wrapper model.

## Verification

- `vitest run` for
`packages/plugins/sandbox-providers/daytona/src/plugin.test.ts`
- The run passed all 106 tests, including the new builder and probe
coverage.
- The standalone `tsc` run showed only the known baseline noise that
already exists on `master`.

- Risk is low because the execution seam does not change.
- The new wrapper stays advisory and does not alter the sandbox security
model.
- The probe results only add metadata and do not fail the lease on
missing host support.

refactor(environments): make execution environments instance-scoped (#8375)
## Thinking Path

environment selection has to stay inspectable and predictable across
companies, agents, and runs.

runs and how remote sandbox state is realized and restored.

### What happened?

Reassigning work between agents with different execution environments
could keep running in the previous sandbox because environment choice
was stamped onto the issue and outranked the current assignee. The same
subsystem also forced environment catalogs to be duplicated per company
even though the underlying execution environments were instance-wide
resources.

### Expected behavior

Execution should resolve through the current instance and agent
configuration path, with one instance-scoped environment catalog, one
instance default, optional per-agent override, and no stale issue-level
environment authority surviving reassignment.

### Steps to reproduce

1. Configure two agents to use different execution environments.
2. Assign an issue to the first agent so the issue records execution
state in that environment.
3. Reassign the same issue to the second agent and run another
heartbeat.
4. Observe that the pre-fix runtime can still sync or execute in the
original sandbox instead of the second agent's environment.

## What Changed

- Moved environments and their default selection contract to instance
scope in DB/shared types, including the migration that dedupes legacy
per-company environments and seeds the instance local default.
- Reworked environment CRUD/auth flows to use instance-scoped APIs and
added route/service coverage for instance-level environment management.
- Changed runtime resolution to prefer `agent default -> instance
default -> built-in local`, removed issue-level environment stamping
from the active execution path, and isolated sandbox/plugin leases by
`(executionWorkspaceId, agentId)`.
- Added environment env-var runtime precedence so environment-provided
values act as the baseline for agent execution.
- Moved the environment UI into instance settings and updated agent
configuration surfaces to reflect inherit/override behavior.
- Added regression coverage for instance-default inheritance across
companies and for the new runtime resolution behavior.
- Fixed a rebase-only duplicate `enableTaskWatchdogs` flag regression in
instance settings types/validators/services so the branch typechecks
cleanly on current `master`.
- Updated stale server tests so CI matches the shipped instance-scoped
environment contract.

## Risks

- The migration changes environment scope and dedupes existing rows, so
installs with unusual legacy environment combinations should be reviewed
carefully during upgrade.
- Remote execution behavior now depends on instance-default inheritance
semantics instead of issue-level stamping, so any remaining code paths
that still assume issue-scoped environment authority would surface as
follow-up bugs.
- This PR includes both server/runtime behavior and UI relocation, so
reviewers should watch for authorization edge cases around instance
settings and environment management.

Add Daytona sandbox provider plugin (#5580)
## Thinking Path

Paperclip already supports E2B as a sandbox provider plugin
> - Users want to use Daytona (https://www.daytona.io/) as an
alternative sandbox backend, but no plugin existed for it
> - Without a Daytona plugin, teams that prefer Daytona's
pricing/regions/runtime can't run Paperclip agents on it
> - This pull request adds a `@paperclip/sandbox-provider-daytona`
plugin that mirrors the existing E2B plugin shape and wires up Daytona's
`@daytonaio/sdk` for sandbox lifecycle, command execution, and shell
detection
> - The benefit is that operators can pick Daytona as a first-class
sandbox provider without touching core code, broadening Paperclip's
runtime options

## What Changed

- New plugin package `packages/plugins/sandbox-providers/daytona` with
manifest, worker entry, and provider implementation backed by
`@daytonaio/sdk`
- Implements sandbox create/destroy/exec/upload/download lifecycle,
shell command detection, and config/env wiring consistent with the E2B
plugin
- Adds unit tests under `src/plugin.test.ts` and a README documenting
setup and the `DAYTONA_API_KEY` requirement
- Minor adjustments in `scripts/paperclip-issue-update.sh`,
`packages/shared/src/issue-thread-interactions.test.ts`, and
`packages/shared/src/validators/issue.ts` to support the integration

## Verification

- Re-ran the full sandbox provider matrix on the QA Paperclip instance
using Daytona as the runtime — all 6 adapters executed inside the
Daytona sandbox with zero `environmentExecute` timeouts
- 5/6 adapters pass cleanly (or with informational warns); the only
failure is `codex_local`, which is an OpenAI quota/billing issue
unrelated to Daytona
- `pnpm --filter @paperclip/sandbox-provider-daytona test` runs the
plugin unit tests

## Risks

- New optional plugin; no behavior change for users who don't enable it
- Requires `DAYTONA_API_KEY` for runtime use — documented in the plugin
README
- Daytona SDK is a new external dependency; tracked in the plugin's own
package.json so it doesn't affect the core install footprint

## Model Used

- Claude Opus 4.7 (`claude-opus-4-7`), extended thinking, tool use
enabled
