Running `pnpm --filter @paperclipai/db generate` in a months-old
checkout produced a migration re-creating `cloud_upstream_connections`,
`cloud_upstream_runs`, and `company_secret_pools` — tables whose schema
sources were deleted in #10507. The compiled copies were still in
`dist/schema/`, and `drizzle.config.ts` reads the schema from `dist`, so
drizzle treated them as new tables missing from the snapshot.
**Expected behavior**
`generate` diffs the current schema sources only; deleted tables can
never reappear in a generated migration.
**Steps to reproduce**
1. Build the db package, then delete a schema source file without
cleaning `dist`.
2. Run `pnpm --filter @paperclipai/db generate`.
3. The generated migration re-creates the deleted table.
## What Changed
- `packages/db/package.json`: the `generate` script runs `pnpm run
clean` before `tsc`, so the drizzle-kit input is always a fresh build of
the current sources.

Paperclip lacks a first-class durable installation and lifecycle
workflow. Operators currently have to assemble npm/npx installation,
PATH setup, background-service management, updates, rollback,
diagnostics, and uninstall behavior themselves. That makes upgrades
harder to recover, creates inconsistent behavior across platforms, and
leaves shell/download/service trust boundaries without one documented
implementation.
### Proposed Solution
Add a managed per-user install store and stable shim, a verified shell
bootstrap installer, service lifecycle commands, install-mode-aware
update/rollback behavior, doctor checks, and documentation. Managed
updates back up the database, install and smoke-test a side-by-side

production startup blocks. The root pattern is a batched `LIMIT`-based
backfill iterating via an unindexed column, making each batch a
sequential scan — O(n²) overall. No CI gate exists to flag this class of
problem before merge.
**Proposed solution**
A static SQL-level checker that scans new migration files for known
dangerous patterns against known-large tables, producing structured
findings that are either baselined (suppressed) or fail the build.
Patterns detected: `DO $$ loop` mutations on large tables without a
same-migration support index, batched `LIMIT` mutations on large tables
missing a same-migration support index, unbounded full-table mutations
(no `WHERE` clause), and `CREATE INDEX` without `CONCURRENTLY` on large
tables.
**Alternatives considered**
Runtime instrumentation (only catches issues in production), advisory
locking in migrations (doesn't prevent the pattern), per-migration code
review (doesn't scale consistently).
**Roadmap alignment**
Defensive infrastructure / operational reliability — keeps migrations
from blocking production startups. Not a user-facing feature.

local development — provides a real PostgreSQL server with full
compatibility. Add startup banner with config summary on server boot.
Improve server bootstrap with auto port detection, database creation,

SPEC-implementation.md to reflect the change. Update CLI database

Add @electric-sql/pglite so the server can run without an external
Postgres instance. When DATABASE_URL is not set, the server auto-creates
an embedded PGlite database in ./data/pglite with schema push on startup.
- Add createPgliteDb() alongside the existing createDb()
- Make DATABASE_URL optional in server config
- Update drizzle config to glob schema files
- Update migrate script to support both Postgres and PGlite
- Add data/ to .gitignore for local PGlite storage
